When Vito returned to his motel room where (unknown to Tony) he was surprised by Phil Leotardo and two of his soldiers who taped Vito's mouth shut and beat him to death with while Phil watched.
A helpless Christopher Moltisanti was suffocated to death by Tony Soprano after both were involved in a car accident. Soprano had become aware of Christopher's relapse into drugs — he was fearful that Chris' drug addiction might cause him to "flip" and was growing tired of Chris' recklessness and increasingly erratic behavior.
After war broke out between New York and New Jersey, Phil Leotardo ordered the deaths of Bacala, Silvio, and Tony. Bobby was last seen going into a toy shop to purchase a vintage train set. While the storekeeper talks to him, two men are seen entering the store, shoot him multiple times, and leave him for dead.
Gervasi's son was picked up by the FBI for drug-dealing. Gervasi fails to show up for a meeting with Paulie Walnuts, who warned Soprano that he may be cutting a deal. Soprano's attorney confirms that someone is, in fact testifying before a grand jury and that indictments are forthcoming. Tony eventually discovers Carlo has informant, likely to keep his son out of jail and possibly out of revenge for the murder of his cousin.
After the failed hit on Phil, Silvio and Patsy were ambushed in the Bada Bing parking lot by Phil's men. Patsy escaped unharmed but Silvio was hit however managed to survive the assassination attempt - but went into a coma; the doctors said that he's unlikely to awaken from it. Tony later visits Silvio in the hospital. He says nothing, but holds his hand for a few moments. Silvio's fate beyond this is left ambiguous.
Janice visits Junior at a state facility. She tries to tell him that his former soldier Bobby is dead, but he doesn't comprehend. Tony later visits his Uncle for the first time since the shooting. Junior vaugely recognizes him. Tony tells him that he and his father used to run all of north Jersey, to which Junior simply smiles and replies, "That's nice." Frustrated and saddened, Tony leaves his uncle without saying goodbye.
While Tony is in hiding from Phil Leotardo, Dante acted as Tony's driver and bodyguard, carrying around a sawn-off shotgun.
Murmer is seen helping Tony and his crew while in hiding from Phil Leotardo.
Beppy was sometimes seen with Pat Blundetto visiting Junior at the mental institute.
Albert continued working for the family, under his cousin, Larry Boy Barese.
Performed the hit on Phil Leotardo, shooting him in the head at a gas station and thus ending the war.
Pat is seen visiting a decrepit Uncle Junior in a New Jersey state mental facility. He there encounters Janice, who he suspects is attempting to con Junior into giving her the last of his money. Pat later visits Tony at the Bada Bing to report his niece's suspicious behavior.
After recovering from 6 broken vertebrae, Little Paulie recovered and returned to his usual duties working for the Soprano Family, disguising himself as a police officer while searching feverently for Phil Leotardo.
Benny also helped guard Tony while he was on the lam from Phil Leotardo. Benny and several of Tony's other crew members were checking gas stations to find Phil Leotardo after a some intel from Agent Harris, Benny acted as the getaway driver when Walden Belfiore shot Phil Leotardo to death at one of the gas stations.
It is unknown who took charge of Raymond's crew after he died.
Larry Boy had routinely broken the terms of his bail since his release in order to run business and socialise, including giving a toast at Christopher Moltisanti's belated bachelor party. In 2007 Larry was finally arrested at the premiere after-party for "Cleaver" by federal marshals for violating house arrest.
It is unknown who took charge of Carlo Gervasi's crew after he turned FBI informant.
Tony asks Paulie to step in as captain of the Aprile crew and run the Esplanade project. Paulie is at first hesitant because the previous capos of the crew (Richie, Gigi, Ralph and Vito) all died prematurely. Tony considered giving it to Patsy. Paulie then immediately accepted offer.
It is unknown who took charge of Bobby's crew after he was killed
Silvio and Patsy were ambushed in the Bada Bing parking lot by Phil's men, Patsy luckily escaped unharmed. After, Patsy was promoted to Capo, due to Moltisantis' death. Finally ataining the position his murdered brother was once in. Also his son is in a serious relationship with Meadow Soprano.
With Silvio in a coma, it is unknown who took his position as Consigliere to Tony.
Since the death of Acting Underboss Bobby Baccalieri, It is asumed that Paulie returned to his old position as Underboss.
After the hit on Phil failed, Phil's soldiers killed Bobby and hospitalised Silvio. Tony and his crew went into hiding until they could end the war. He attended a secret meeting with the Lupertazzi consigliere Albie Cianflone and Little Carmine who disagreed with this war, they agreed to end their dispute with the New Jersey family and to back off. Eventually, a tip off from Agent Harris informed Tony of where Phil was hiding out. Finally Benny and Walden find Phil at a gas station and kill him thus ending the war. Tony later visited his Uncle Junior, but is frustrated and saddened by his weakened state. Tony leaves his uncle without saying goodbye.
